Are you trying to use MLM this way with an IMAP account? The MLM won't work
properly with IMAP in Entourage 2001.I thought the limitations were mostly
to do wit moving messages to folders, but may apply to reply behavior too.
IMAP support, including MLM, is much improved in Entourage X.

You have seriously misunderstood the so-called dangers of doing an Advanced
Rebuild. Mostly, all you lose are the links, such as the "This message is a
reply to one of yours. See Reply." If you do have IMAP,. you'll lose the
cached copies of the message bodies, but you can just download them again
from the server (i.e. click on them to read them). If you think some of them
may have been removed from the server (how?), just option-drag these
messages, or entire folders, to local folders to make local copies before
you do the rebuild. Same for news messages you want to make sure you keep.
usually none of this is necessary. You lose categories of these server
messages too. You won't lose any saved local data.
