There's nothing about IMAP that keeps a mail client from applying local
rules to the contents of the IMAP mailboxes.

In fact, there are a ton of useful features than can only be done in
IMAP...unfortunately, as yet, I've not seen a client that even begins to
fully take advantage of the possibilities.

To avoid your duplicate mail problem, just make the second account a POP
account, give it no receiving information, and only use it to send mail.
