I suspect, but do not know for certain, that the advanced rebuild may also be removing more unused space than the simple rebuild. It reconstructs the database from the ground up, so to speak, while the simple rebuild is performing less drastic surgery.
BTW, "emptying News & IMAP caches" is something you can do without doing an advanced rebuild. You control-click on a newsgroup and select "empty cache".
