Because this time you connected the rules to the correct folders. I'm pretty
sure you must simply have deleted some folder at some point, then made a new
one with the same name. Or perhaps you had chosen a folder in the drop down
list of folder names which may have been referring to a folder since deleted
and replaced. By using "Choose folder" at the bottom of the list this time
you would have located the correct current folder with that name.
(Previously, if the rule tried to find a folder by ID which no longer
existed, it would revert to Inbox, not the new folder of the same name.)

You probably did not need to do the rebuild, just re-find every folder. But
maybe things were so confused that a rebuild was in fact necessary - we'll
never know now. Glad it worked out.
