Actually you can re-run all non-MLM rules on all the messages in your Inbox (or any folder) by selecting them all (cmd-A) then going to Message/Apply Rule/All Rules. It only MLM rules that cannot be re-applied. Diane's recommendation to drag messages to disk then back in is only needed for MLM rules.
It's a feature. MLM rules are unique in to ways: they work on messages TO a mailing list, rather than on who the message is FROM, and there is an option in the Advanced page of the MLM to allow other rules to be run on MLM messages, even if the MLM rule itself moves messages to a folder - something you can't do with any other type of rule. I think that the latter possibility just couldn't be done if you were to allow MLM rules to be run on messages after they've "landed". Or something like that.
