Sometimes the problem comes from your server. They go a little mad and
you'll see multiple message for a while then it will clear up.

Check your mail using the Online Access, or IMAP account for .mac. See if
the mail is on the server and delete there. For how to use Online Access see

Rebuild your database might help, but deleting account wouldn't help in this
situation. To rebuild, hold option key down when starting Entourage. More
