Try using "Received since launch" or "Received Today" under Mail Views to see where the mail is going. Without being insulting, are you sure your rules are using the correct criteria? I would deselect all rules and create one at a time working on a rule until you get it to file the message in the correct folder. Note: if you drag a message to the desktop then back into the Inbox you can rule rules on it again. If you get stuck on a rule, give us the criteria you are using and someone will be able to spot the problem.
