Sometimes I am expecting an important email. I am often in a program other than Entourage. When I see the Ent icon in the dock has the gold mail icon, I go back to Ent to see if it is the email I'm waiting for. Often, there is nothing new in my inbox. Seems that the alert came from junk mail that came to my inbox momentarily before being transferred to the junk folder. Is it possible to set the alert so it only appears in the dock when there is an email that stays in the inbox?

After all this time, you should be an expert in Entourage by now! You ought to know enough to see for yourself whether you can make a rule for this. Of course you can. Do it this way so you'll also get alerted for messages that aren't Junk but are moved to folders other than the Inbox by other rules:
UNCHECK the box that says "Do not apply other rules" if it's checked by default.
Position this rule in your rule list below any rules that define Junk status but above any rules that move messages or run scripts.
