I'm not excusing anybody, I just want the users to have as much protection
from their own stupidity as possible.

Of course it does, but our users (like those of most others in corporate and
educational settings) don't have to know or care about that - they launch
their apps from the Dock.

That's fine, but I would bet you that if ~/Pictures/iPhoto Library was
instead called iLife Library, you'd see more accidental deletions of
people's photos, too, because some people wouldn't recognize the name of the
suite. And yes, I know the other Office apps like to poke around the Office
2004 Identities folder, but it's still Entourage's files that are stored
there.
