This warning appears EVERY time I click a link in a Word document:

http://tntluoma.com/temp/ms-word-link-warning.png

(essentially it says :"This might be a bad thing, are you sure you trust it?")

This completely defeats the usefulness of having a linked document.
Is there a way to disable these warnings (at least on a per-document
basis)?

I won't go into my feelings about Microsoft's understanding of
security as either "Almost None" or "So obnoxious people will try to
turn it off" but this is yet another example. It's almost as bad as
trying to secure IE/Win
