I had a similar problem going from Outlook to Entourage and ended up splitting up my mail database - I made two copies of the whole identity folder and renamed them, the deleted half the mail from one, and the other half from the other, and imported each identity (choosing to import mail only, not settings, accounts, etc.). You might try a variation of this approach to see if it solves your problem.
