I have also experienced disappering emails when running to many rebuilts. I would say you go to a "good version" and archive those good folders everything but the famous email. By archiving I mean drag and dropping and then create a completely new db and them import those "good folders". Also try this in another machine, as you are doing, to make sure it is not user related.
