I'm assuming these are POP accounts. Have the messages really been deleted? Normally, hitting "Delete" just moves the message to the "Deleted Items" folder. Something else then needs to really delete them (you can set it up to delete on quit, delete after a certain period of time, set up a schedule to delete them periodically, etc.). "Delete from server when deleted from this computer" only does so when they're really deleted, not just moved to Deleted Items and then, of course, only when you next download from that server. Check your Deleted Items folder and make sure all those messages you thought were deleted really aren't just sitting there. I've noticed a behavior with POP accounts that can cause Entourage to lose the downloaded status of a message. From what I've observed, if a POP session is interrupted, Entourage sometimes (always?) re-downloads all messages creating duplicate copues of them.
