I think you are confusing metering increments in AV, TV or Manual.  Of
course these cameras meter in 1/3rd stop increments in all modes.  The
questions is, once you meter in program (which selects shutter speeds and
f/stops within 1/3rd of a stop) and you shift that exposure, do both the EOS
3 and 1V change either the f stop or the shutter speed by one full stop?
The answer is definitely Yes!  By one full stop.  And I know of no custom
function or software preferred function that will change this.

That said, I don't think this is a short coming in either camera.  The meter
is measuring to 1.3rd stop and the program shift maintains the same EV but
it does it in full stops.  I'd think that if you're changing the program
metered value (but not the EV), that you would have something specific in
mind and would want to change either aperture or shutter speed by a stop or
two at least.  It would be annoying to do that at 1/3rd stop increments.
