Dark compared to what?  As someone else pointed out,
the 1v has a slightly darker, more contrasty screen
than most other EOS bodies.  And the 100-400 has a
maxium aperture of f 4.5 - 5.6, depending on focal
length, so the image is going to appear quite a bit
darker compared to that through an f2.8 lens.

Henry suggested that your lens might not be opening
all the way.  You can probably check this with the DOF
preview.  Set the lens one stop down from wide open,
and press the DOFP button.  If the image gets darker,
then lighter when you release it, the aperture is
probably working normally.

If you have concerns about the lens, try to find a
camera store with one in stock and compare the two
when mounted on your body.
