You need to file a 337 with field approval. Field approval for strobes is generally fairly straight forward. the FS4400 is PMA/STC approved for a Cessna model, which helps. We supply a copy of a previously approved 337 to help with the approval.

As you have alluded to, if you have an installed anti-collision system, you are supposed too have it turned on all the time. I suppose you can make an argument for an exemption under the safety of flight exclusion if you are draining the battery...
