1. Could the very low battery do all of this?

Yes, it could. You said "alternator". Do you really mean "generator?" As others have pointed out, the generator will not charge at low engine speeds, so, you're still operating off a dead battery.

2. Even if the battery was very, very low, once it ran awhile
wouldn't the radios work just fine?

Yes. "Awhile" is dependent on a lot of things, though...

3. Any thoughts to why the breaker was off?

The charging surge may have tripped it, especially if you have an alternator... You should investigate this further.

4. I noticed the "primer" in the cockpit leaked a bit when using it.
Is this just a gasket or O ring?

Depends on the primer. Some have o-rings, some have packing.

5. My instructor turn off the fuel shut-off under the ignition
switch.

If he turned the header tank off, the engine should quit after about a minute. If he turned the wing tanks off, it could take hours... If he pulled the mixture lean, and you have a Stromberg carb, there is no effect at idle.

The proper procedure to turn off a C-series engine with Stromberg carb is to reduce the speed to idle then simultaneously switch the mags off and open the throttle fully. Close the throttle after the engine stops. Since many Strombergs drip fuel (unnecessarily...) lots of folks switch the fuel off and let the engine run out.
