Bob:

You are correct. If you lengthen the shaft by putting a longer U-joint in you move the elevator stops. I don't know for sure and have no way to check, but it may be possible to compensate by adjusting the turnbuckles.

IIRC, the MS u-joint is 3/4" overall (3/8" per end) longer than the print. One end fits inside the yoke shaft and the extra length is not an issue. I think the other end may interfere with the sprocket bushings and hence will push the whole shaft aft 3/8", including the stops, so this end should be cut.

Measure the distance of the holes in the old joint relative to the joint centerline and duplicate that. the new holes should be drilled undersized and reamed to fit with the shaft and sprocket with a Browne & Sharpe #1 taper reamer.
