Hi Eric,
You should be able to do this.
The way to start is to apply the process by hand to 
2-3 images, noting the steps. Then build a batch script 
to automate the steps.
It sounds to me like you will need to alter the registration
coordinate of the .ers file and maybe apply a rotation to it.
Note that images with different rotations cannot be displayed
together in ER Mapper (makes applying a map grid very difficult :).
