Magnetic traps, similar to those used to control plasma in certain fusion reactors. Catch a piece of the flare, sort it into positively and negatively charged ions, then sort those by mass per charge: electrons have much less mass per (absolute) charge than the anti-protons they'll be mixed with; likewise for anti-electrons and protons. Discard the two resulting groups corresponding to matter. Perhaps bias the second sort towards a little more in the matter side, if the sorting mechanism is less than perfect: you'll catch a little less antimatter this way, but best to have matter/antimatter react outside whatever you're collecting with.
