Since it has been awhile... We figured out the serial problem. Not sure what was starting a getty on the 1st serial port as we had changed all the usual config files so that there wouldn't be anything on that line. There was still a getty process starting on that port. I then created more problems while trying to fix that. Most notably not having any console or other access into the system and while fixing that, corrupting the filesystem.
Last night we re-flashed the flash drive and I changed the serial port settings in the control code to use the third serial, leaving the first to a console, and the second to the micro-controller. I tested the setup this evening. Everything works well, so over the next few nights I'll be getting batteries charged and a few other little things worked out for flight tests this weekend.
