It very similar endeed. I had the three lines to my emacs.el but it
doesn't work. I will search in that direction because it is very similar.

Not sure if your issue is the same, but it sounds similar. The
following worked for me:
(setq-default buffer-file-coding-system 'utf-8)
(setq-default coding-system-for-read 'utf-8)
(prefer-coding-system 'utf-8)

file there is no trouble the accented characters are taken into account
and my document is correct.
But it is annoying to debug my R chunks, I have to remove the accented
characters to rewrite them after in the final version.
How could I resolve this trouble ?
