This is more a question of proper "configure" scripts than FHS compliancy.
For example, on OpenBSD, all "extras" are put in /usr/local (by default, that
is, you can put them wherever you want; the ports/packages system can handle 
funky hierarchies, for the most part) which I don't think is in the FHS.  
Moreover, the large number of ports seems to suggest that FHS compliancy is 
not important.  (And yes, a lot of the ports are of "Linux" apps.)

Speaking of hierarchies, does any GNU/Linux distro have a hierarchy
manpage?  What's it normally called?  On OpenBSD it's hier(7).
