If you use POP, I'm not sure how it works... but I use IMAP, and I delete my ~/.evolution/mail/imap/account/folders folder every so often to clear my cached messages. Next time I start Evolution, it re-downloads all the headers from the server. As for shutting it down, afaik, issuing the command "evolution --force-shutdown" should shut it down completely.
