Because the POP protocol downloads the mail messages to your local machine - after the download, the mail messages are to all intents and purposes local messages, hence the messages are treated as being local. This differs from IMAP where the messages are always held on the server and the local copy is purely a cached copy. If you wish to store POP messages somewhere other than your local folder tree, then you need to use filters to move the messages somewhere based on their source account.
