Filters should work just like they used to.
As it currently doesn't for you, please check the filters and your
accounts settings -- maybe the "apply filters to new Mail on Inbox"
option broke.
If everything seems to be set correctly, maybe disabling it and
resetting those options will work around it. This would mean, migration
or some settings are broken, though...
To verify the filter is working correctly, but the option to "apply
filters to new Mail on Inbox" is broken, you can trigger filters
manually. This even would be more easy (Ctrl-A Ctrl-Y), than the manual
actions mentioned above. Does this work?
Edit / Select All, Actions / Apply Filters
What do you mean by the third action? As you moved the mails, they
should be deleted already. So you are speaking about expunging?
