I think you are reading the Microsoft article to logically... In my experience they do not always put instructions in the logically correct position, thus causing confusion on behalf of the readers. To me it does not seem correct to start your Ex5.5 services again, after having removed it from the organisation. I would make sure there is no public folder replication between your Ex2k3 and Ex5.5 servers before you remove the Ex5.5 server. I would use the Article as more of a general guide, and mix in your own experience and what makes sense.
