Not sure if it was relevant , but I just ran a backup of the STORE , not boxes, and it flushed.

You might try running a backup with NTBACKUP and see if it flushes the logs. This is my setup; Exchange 2003 gets backed up by veritas with the FULL-database and logs (flush committed logs) to a NAS device, The NAS then gets backed up by veritas also to the TAPE.
