You aren't supposed to get rid of the Exchange 5.5 policies until you've gotten rid of the Exchange 5.5 servers. They're there for backward compatibility. You can, however, create additional recipient policies or modify the default policy, can't you?
I'm not sure of the Internet Mail Wizard, but what you should be able to do is create an SMTP Connector to supersede your old Internet Mail Service, and on the incoming side change your MX and/or A records to route your incoming mail to your Exchange 2003 server.
