It's my understanding that if you back up either with a proper Exchange backup the logs get truncated on both nodes. Why that's not happening is something I can't tell you. Perhaps you might want to open a case with Microsoft Support if you don't have any additional information.

Now this goes against everything I knew about clustering. In addition one of the reasons I liked CCR was the ability to backup one system and still have redundancy.
