Thanks for your help. I managed to sort our problem out here. I removed all instances from the server with partial replication. Stopped all intra-site replication. Changed the Private Information Store on all servers to point to the a single Public Folder Server as Don suggested. And everything came good. Set replication to the new machine and all replicated without any problems this time.
