The biggest issue you'll run into with multiple containers creating a hierarchy is that you cannot easily move mailboxes between containers.
If Jane the mailgirl moves into the finance department, you would need to exmerge her mailbox to a PST, delete the mailbox, create an identical mailbox in the new container (which just like with NT SIDS, would not be the same mailbox) then import the PST. People responding to mail from her old account would get NDR'd. SIS would be lost. Anything that pointed to the old mailbox would fail.
