Need to know a little bit more about your intended Exchange configuration.
If this is not yet defined, here is how I would suggest doing this. First, install your Windows 2000 server into a new domain and install AD. Next, establish a trust relationship to your old domain. Then, install Exchange 2000 in the new domain and add it to the existing Exchange 5.5 site. Exchange sites can span NT domains. Then, use the ADMT (Active Directory Migration Tool) to migrate User Accounts and retain SID history. You can then use an ADC (Active Directory Connector) RCA (Recipient Connection Agreement) to replicate mailbox attributes and associate the new account created using ADMT with the existing Exchange 5.5 mailboxes. Now, you can simply move the mailboxes from the Exchange 5.5 server to the Exchange 2000 server. There is a pretty decent document out there: http://support.microsoft.com/default.aspx?scid=KB;EN-US;Q316886& that should provide you with the details that you need to execute this process. This is probably the safest method of performing the migration that you are asking about although there may be some other options. To be perfectly honest, you really need to get this installed, configured and tested before committing to a time table for all of your migrations.
