The public folder hierarchy (as opposed to content) is replicated through the directory replication mechanism. Therefore, if you have an inconsistent directory, you could have a replication problem. You didn't say whether these servers are in the same site or not; if they are in different sites, you should check directory replication between sites and how public folder affinity is set.
