In my (granted – very quick) test, it only applies to the active MB databases on a server.
That being said – running the cmdlets to prevent all users from being affected and then enabling only a select few is probably the way I would go… That gives you definitive control. I know I can throttle this effectively with Set-Mailbox -CalendarRepairDisabled $true and set-mailboxserver CalendarRepairMissingItemFixDisabled to $True, but the question is do I have to for all servers or all mailboxes if they are members of the unmounted DB copies on the server with the CRA scheduled?
