Yes it will cause problems for Lilo.
Fixing it depends on what is causing the error message.
You can create your /boot partition at the begining of the drive.
If you still get the error message then it means that Eazy Drive or some
such disk utility has been used on the disk and you will not be able to
install Lilo at all and will need to boot from a floppy.
