    Sounds like the problem I had while X is running, in either Gnome 
or KDE.  It began in KDE 2.0.  I didn't have it with KDE 1.94, 1.99.
What finally fixed it for me was KDE, Control Center | Sound | 
Soundserver | and UNcheck "Start aRts soundserver on KDE startup'.  
This disables system sounds (ie, sounds on clicks or keystrokes). I 
previously tried enabling "Run sounderver with real time priority" 
which helped some, so I've left it enabled.  It's one of those things I 
got fixed, but I'm not sure how or why, YMMV.
