When I converted my archive to the automated archive scripts, the documentation said that story folders should not contain more than 100 files, it helps the server run faster if it doesn't have to search thru so many files. Well, I would say that organizing them by number would be best, put 1-99 in folder 0, 100-199 in folder 1 and so on, but I understand what you mean about being harder to track.
