My case would be the second option where both sites have their own headers. The apps.cfm file only had one entry for app1, so I manually added the other as per your example but still no go.....
What steps did you go through before installing? It sounds like permissions have been corrupted so try to a re-install of the database. To do this drop all db tables and sequences, restart cfmx services (important step) and the go to the install screen, fill out the usual details and be sure to tick "install db only". You don't need to remove any directories.
