Your best bet would probably be to just write a file that updates the DB tables manually. I don't think there's a way to do this in a batch. However, I know that if you set the root site tree node to the correct permissions before adding child nodes, the child notes will inherit the permissions when they are inserted. Of course, that wouldn't help you much unless you wanted to remove them all and re-create all the nodes.
