I think the problem is Ionic Rewrite or the Rules used. Have not used Ionic Rewrite, but discussed the same issue of missing webtray with another FarCry developer who was having the same problem. He switched to ISAPI http://www.helicontech.com/ and all worked perfectly.
Also, I see you are using IIS7, I use the IIS7 mod_rewrite, see http://learn.iis.net/page.aspx/734/url-rewrite-module/ Chris.
