Phil, It is not clear if the content is shared between the 2 sites or if you are just trying to use a single FarCry project/application to try and make things simple.
If no content is shared: - then I would keep them in separate project/applications, there are always gotchas and work-arounds required when trying to share the same project/application and therefore database between multiple sites if you also want to restrict certain content to only be visible in one of the sites. It is easy to set a differnt home node for one of the sites, but you will also need to look at restricting content in publishing rules and search results. - If the styling of the sites is the same, then look at moving all the webskin / styling into a plugin and using that plugin in both sites.
