What is the recommended approach to implement a different javascript tree without 'breaking' core?
You can't modify it without breaking the core.
If you want a managed way to make core changes whilst still being able to take advantage of updates to FC, then setup your own CVS and either:
1) create a branch for the FC core and make your changes in the trunk
2) have FC core in the trunk and create a branch for your own changes
