Now the tree seems all confused and is generating links to objects outside the main home node. Also the sub navigation nodes that I was using are not working either.
What did I do and how do I fix it quickly?
Before you attempt anything make a backup of your database (sometimes these tools have made things worse for me). Then go to admin-->COAPI(tab)-->Diagnostics. You can try to Fix the Tree levels.
I do emphasize making a backup of the DB first (once when I ran this due to a corrupt tree it made things worse. I had to recreate all the data). However I've had corrupt trees at least 3 or 4 other times where this tool has fixed it for me.
