I think folders-based solutions may leave you in the same situation as TrueCrypt--that is, once the encrypted data is moved out of the folder will become decrypted. Many file-based products will keep the data protected regardless of the location of the file--however, for this approach to work effectively, many products require the user to manually encrypt-decrypt-re-encrypt each time the file is touched. For some, this can become a barrier to usability. Also, such an approach limits the usefulness of these solutions in an enterprise, where a managed approach to safeguarding data is of paramount importance.

We are already using TrueCrypt for creating encrypted vaults. But the problem with that is once you move the file out of that encrypted vault, it is in clear-text. With EFS, which is a file/folder encryption, the file remains enccrypted as long as it is on a NTFS partition.
