I don't know which MySQL driver is ultimately best, but we routinely test with the one that's bundled with the installer.
After installation, you can change the jdbc url by editing your config/fedora.fcfg file (just search for "jdbc" in that file and you'll find where it's set). Note that if you change databases after starting Fedora for the first time, you'll also have to do one of two things in order to make sure the database content is in sync with the files on disk: 1) Clear out the $FEDORA_HOME/data directory and restart Fedora. This will ensure you start with only the auto-ingested system objects and nothing else. 2) Run fedora-rebuild.sh or .bat and select the option to rebuild the SQL indexes.
