I believe that such is the usual practice. An alternative would to create a group with appropriate permissions and put both your "tomcat" and "fedora" users in that group, then assign permissions based on that group.
Keep in mind that in operation, only some of the pieces of a Fedora home directory are altered by the repository. For example, the object and datastream store directories (assuming a default install) should require write-permissions for the user running Fedora, but none of the configuration directories do. --- A.
