Update: I was able to use ffmpeg to download a rtmp stream(native) and this
fixed the frame dropping problems as first described but introduced freezing or
dropping problems elsewhere. I received quite a few buffer under-run errors
while trying to save to a avi or mpg.
What I want to do is first just save the flash stream to disk as a file that I
can play with a flash player. I want to do this to simplify what is going on to
isolate other non-related problems. When I use the -acodec copy and -vcodec copy
and output to a flv file it produces the following error:
[r...@travelmate ffmpeg]# ffmpeg -i
rtmp://flash.glc.us.com/VOD/Programmers/BillCloud/1/BillCloud_High_1.flv
-acodec copy -vcodec copy /home/yossi/Downloads/BillCloud_High_1_Test_2.flv

Should should be able to duplicate this by running the above commands and
adjusting the output file location.
