If I hold up a skein of homespun and it twists a bit to the left am I
over plying or under plying? I think I am over plying a bit?

The answer depends on what direction you're spinning. If you spin z and ply s there'd be a different set of parameters than if you do it the other way around (and right now I haven't yet had my morning coffee so I can't remember which way is which <g>).

But if the yarn has been spun, plyed and washed, then dried without weighting, a *perfectly* balanced yarn will not twist in either direction. Personally speaking, I don't let a <bit> of twist bother me too much, since I'm not perfect either;), but a lot of twist would have me looking more closely at the yarn to find out whether it's too loose or too tight.
