I would say that it's a printer driver issue. The GDI device drivers normally treat characters and line are very differently, so a bug that appear in line art (such as stems/barlines/etc) might not show up for characters (such as clefs/noteheads/etc) I would suggest trying to find a newer printer driver, or to not print in grayscale or color mode.
